Payroll software Kenya businesses can reconcile
Payroll is one of the few parts of a business where a small calculation error repeats for every employee. A payroll system in Kenya has to do more than multiply a basic salary by a tax rate. It has to apply the right statutory rates for the month, keep a payslip record, produce the returns the authorities expect and post the cost to the accounts.
Vega is payroll software for Kenyan SMEs that already run sales, stock or accounting on the platform. Payroll sits alongside the rest of the business: employee records, attendance and leave, monthly processing, approval and a ledger entry when the payroll is closed. You do not need to export figures into a separate bookkeeping exercise.
This page explains how PAYE, NSSF, SHIF and the housing levy are handled, what a payslip includes, how approval and statutory returns work, and what to consider when comparing payroll software in Kenya. It is written for shop owners, SMEs, hospitality businesses and multi-branch teams.
PAYE, NSSF, SHIF and housing levy
Vega processes payroll using statutory rates stored with an effective date. PAYE is calculated through the tax bands, personal relief is applied, and NSSF, SHIF and the housing levy are calculated according to the configured regime. The system also records whether statutory deductions are taken before PAYE, because that setting changes the taxable pay.
Rates change. A payroll system that only knows the current month's figures will recalculate an old month incorrectly. Vega keeps dated rate records, so a past month recalculates at the rates that applied then. When rates change, you add a new effective record rather than editing history.
| Item | How Vega treats it |
|---|---|
| PAYE | Tax bands, taxable pay, personal relief and net PAYE for the month. |
| NSSF | Tiered employee contribution with a matching employer amount. |
| SHIF | Percentage of gross with the configured statutory minimum. |
| Housing levy | Employee and employer amounts, recorded with the payroll. |
| Other deductions | Recurring or one-off deductions, including staff debts recovered from pay. |
| Employer costs | Employer contributions shown separately from employee deductions. |
NITA is a separate annual training levy, not a monthly payroll deduction in the same way as PAYE or NSSF. Confirm your obligation and filing arrangement with NITA, then decide how it should be tracked in your books. Vega will not silently treat a levy as handled if it is outside the monthly payroll calculation.
Statutory rates are a starting point, not tax advice. Before the first live run, confirm the current figures against KRA, NSSF and SHA guidance, or ask your tax adviser. The software applies the rates you configure; it does not decide your legal obligations.
Payslips and employee records
A payslip should let an employee see how gross pay became net pay. Vega payslips show earnings, gross pay, statutory deductions, taxable pay, personal relief, other deductions, total deductions and net pay, with the payment method recorded. Employer contributions appear separately.
Employee records hold the details payroll needs: basic pay, employment type, statutory numbers and recurring allowances or deductions. Linking a login to an employee record connects the person to the work they do in the system. That link matters where till shortages or staff debts are recovered from pay.
Payslips can be printed from the payroll month or the employee record. A manager with the right permission can review history, while the employee sees only their own information through self-service. Access is controlled by role rather than by keeping the payroll file on one person's laptop.
Payroll for SMEs in Kenya
Small and medium businesses often run payroll manually for too long because the process feels simple until something changes. A new employee, a salary adjustment, a rate change or a staff debt turns a spreadsheet into a careful calculation that is easy to get wrong and hard to audit.
Vega gives an SME a repeatable monthly process: open the month, process the payroll, review the payslips, approve and close. Processing rebuilds each payslip from current data and can be repeated safely before approval. That means a correction is made in the source data and the payroll is rebuilt, rather than patching individual payslips by hand.
For a business with several outlets, the employee record can be tied to an outlet and a login. Payroll remains central, but the operational context is visible. As the team grows, permissions separate the person who processes payroll from the person who approves it.
Statutory returns without retyping
After a payroll month has been processed, Vega produces the statutory returns from the payslip data. The available returns cover the P10 for PAYE and the NSSF, SHIF and housing levy schedules, with one row per employee and a CSV download for filing or handing to your adviser.
Employees without a PIN or membership number show a dash, which makes missing data visible before filing. The return is marked provisional until the payroll is closed, so the figures you file are not quietly based on an unapproved run.
Returns are only as good as the employee data behind them. Collect statutory numbers when someone joins, keep them current and review the payroll summary before approval. A clean return starts with a clean staff record, not with a correction after submission.
Approval, segregation and audit controls
Vega separates payroll rights: view, process, approve and pay. The person who processes the payroll should not be the only person who signs it off. Approval must come from someone other than the processor, and closing the payroll posts the cost to the ledger and settles the staff debts it collected.
The month moves through clear states: draft, processed, approved and closed. Each state changes what can happen next. A processed month can still be reprocessed; an approved month is ready for payment and returns; a closed month has posted to the accounts. This is simpler to control than a spreadsheet that anyone can edit at any time.
The payroll also tracks what it still owes: net pay, PAYE, NSSF, SHIF, the housing levy and other deductions. Payments can be recorded against those liabilities, so the business can see what has been settled and what remains outstanding.
Payroll and your POS in one workspace
When payroll and the shop share a platform, operational events can reach the payslip without a manual adjustment. A cash shortage recovered from a cashier, for example, can be settled through payroll rather than collected informally. Staff debts, approvals and the ledger stay connected.
This does not mean payroll should be run by the same person who runs the till. It means the records can meet. A manager can see that a shift shortfall was recorded, approved and recovered, while the payroll processor sees the deduction on the correct employee's payslip.
For a business already using Vega for POS and stock, adding payroll avoids a second set of employee records and a separate month-end reconciliation. For a business evaluating the platform, it is a reason to consider the whole operating system rather than a payroll tool in isolation.
Attendance and leave
Attendance and leave affect pay, so they belong with payroll rather than in a separate register. Vega includes an attendance register and leave requests. An unexcused absence is charged through payroll in the same way as unpaid leave, while approved leave is recorded without being marked as an absence.
Employees can request leave through self-service, and a manager with the right permission decides. The payroll process then reflects the approved position. Keeping the approval and the pay calculation together reduces the chance of a deduction that nobody can explain later.
What payroll software costs in Kenya
Payroll software pricing usually depends on the number of employees, the modules you need and whether payroll is part of a wider business system. A standalone payslip tool may look cheaper until you add attendance, leave, returns, ledger posting and the controls a growing business needs.
Vega is priced after an assessment of the business, not from a generic per-seat calculator. Tell us how many employees you have, how many outlets, how you pay staff and which statutory returns you file. We will quote the scope in writing. Monthly plans can be paid by M-Pesa.
Ask every provider what is included: employee records, statutory rate updates, payslips, returns, approval steps, payment tracking and support. A low headline price with these items as extras is not a like-for-like comparison.
How to choose payroll software in Kenya
- Dated statutory rates: the system should recalculate an old month at the rates that applied then.
- Clear payslips: employees should see how gross pay became net pay.
- Returns: P10 and NSSF, SHIF and housing levy schedules should come from the payslip data.
- Approval controls: processing and approving should be separate rights.
- Attendance and leave: pay-affecting records should be part of the same process.
- Ledger posting: closing payroll should post the cost to the accounts.
- Employee self-service: staff should see their own payslips and leave without access to the whole payroll.
- Support and review: confirm how rate changes and questions are handled.
Ask for a walkthrough of a full month: open, process, correct, approve, close, file returns and record payment. If the provider cannot show the whole cycle, the system is not ready for live payroll.
Payroll software Kenya: frequently asked questions
Does Vega calculate PAYE, NSSF and SHIF?
Yes. Vega processes monthly payroll using dated statutory rates for PAYE bands and personal relief, NSSF tiers, SHIF and the housing levy. Past months recalculate at the rates that applied then.
Does it handle NITA?
NITA is a separate annual training levy rather than a monthly payroll deduction. Confirm your obligation with NITA and agree with your adviser how it should be tracked. Vega does not present it as automatically filed.
Can I print payslips?
Yes. Each payslip shows earnings, statutory deductions, other deductions and net pay, and can be printed from the payroll month or the employee record.
Can someone other than the processor approve payroll?
Yes, and in practice they should. Vega separates payroll rights so approval must come from someone other than the person who processed the run.
Does payroll post to the accounts?
Yes. Closing an approved payroll posts the cost to the ledger and settles the staff debts it collected. The payroll also tracks outstanding liabilities such as net pay and statutory deductions.
Can it handle staff shortages from the till?
Where a shift shortage is recorded and approved, it can be recovered through payroll as a staff debt rather than collected informally. The employee record links the login to the payslip.
Can employees see their own payslips?
Yes. Employee self-service gives staff access to their own information without exposing the whole payroll.
How much does payroll software cost in Kenya?
The price depends on employees, outlets, modules and the support you need. We assess the business first and quote the scope in writing. Monthly plans can be paid by M-Pesa.
